The thing is, the last thing a run of the mill pirate would want to do is fight. The best pirate ships are designed to be fast and illusive, because they’d rather outrun their enemies then fight them. Remember they spend months on the open seas at a time with little to no medical supplies or real medical knowledge in general so the last thing they’d want is a prolonged battle where they could be injured and latter die slowly. That’s why they avoided heavily armed battleships and preferred to target lightly defended merchant ships.

So in this fight I think a storm god who can ensure the winds are in their favor and the weather is clear for them and devastating to their enemies would win them over more then a war god.

Not necessarily.

There's also the strong possibility of lightning strikes. The pirates who worship Raijin might have protection from that where as those who worship Ares don't.

I was messing 😁; Raijin all the way on this one. Fear always plays a large part in worship - and there are few things a pirate fears more than the darkness of a raging storm approaching on the horizon.
