The best pirate ships are designed to be fast and illusive, because they’d rather outrun their enemies then fight them. Remember they spend months on the open seas at a time with little to no medical supplies or real medical knowledge in general so the last thing they’d want is a prolonged battle where they could be injured and latter die slowly. That’s why they avoided heavily armed battleships and preferred to target lightly defended merchant ships. So in this fight I think a storm god who can ensure the winds are in their favor and the weather is clear for them and devastating to their enemies would win them over more then a war god. There's also the strong possibility of lightning strikes. The pirates who worship Raijin might have protection from that where as those who worship Ares don't. Fear always plays a large part in worship - and there are few things a pirate fears more than the darkness of a raging storm approaching on the horizon.
