Merlyn just can't escape the Hall of Mirrors, huh? 😛 

Well, from what I can tell about Jennika, while she is apparently well-versed in ninjutsu, there's not a lot that suggests that she'd be as experienced in assassination and stealth as Merlyn. Merlyn was using his skills for crime well before Ollie Queen became Green Arrow, has been a member of Ra's al Ghul's League of Assassins, and has dealt with his fair share of superheroes in his time. 

Merlyn could conceivably use his skill and trick arrows to both find/bust his way out of the hall of mirrors and maybe even flush Jennika out to tag her with an arrow or two.
