He also operates independently. 

Zira has a pride of her own. 

Being intimidating bigger and stronger has no effect here. It's not a straight up fight. 

Zira's more conniving. She'd have her pride distract the ogres while others grabbed the kids.

Right now, leaning more towards Zira

As Merc pointed out, he doesn't really have a network or henchmen that could assist him. Zora has that to some extent. I don't think either one would do well, but she might have a little better chance with her resources

Well Khan does have Kaa, but their relationship is dubious at best.

He's not exactly reliable though. So terrified of Shere Khan he attempts to eat Mowgli himself

Zira's pride are at least loyal.

Sure, but they're not gonna be enough to overwhelm Shrek and Fiona. Kaa and Khan at least have a good shot of doing it, plus if Khan is actually there Khan don't try to pull anything.

Kaa still isn't a gurantee and Shere Khan is more of a direct approach tiger. 

Zira is still the better choice of the two, this crazy lioness spent decades planning revenger on Simba.

She raised her own son to be a killer. Waited for Kiara to go on her first hunt and had a fire started on the plains so Kovu could rescue her and infiltrate Simba's pride. Then Kovu was to kill Simba when he'd gained his trust. Of course the one thing that ruined that plan was Kovu falling in love. But Zira had a backup plan. Jump Simba in a ravine. 

When Simba barely escaped that and cost Zira her other son, she was quick to use her son's death and Simba's injury to go to war, her linoesses were actuall fighting together like a unit compared to Simba's pride. 

So of these two choices Zira has the conniving ability that would favor her above Khan for this particular scenario.

Kaa isn't a guarantee, but he is by far the most likely win-con either of these two have. By your own admission, Zira spent decades planning her last coup and it still failed. She doesn't have decades of planning this time, and she doesn't have a magical hypnotizing snake to help her win. Shrek and Fiona are too smart and skilled for Zira to take on, and Shere Khan's use of Kaa is a far more viable strategy even if it doesn't work 100% of the time

She doesn't need decades to plan for this, this is far easier than serving up revenge. My point was she's got the conniving guile and the patience to see it out. Also who would have predicted Kovu falling in love? It's a story trope but no one thinks story tropes are real. And she still had a backup plan, and another backup plan.

 Zira wont take the two on directly, she'd have her lackeys do that while she sneaks up and snatches the babies away. She's too smart for a direct confrontation. Direct confrontations are what Shere Khan prefers though, him using Kaa seems out of character, their relationship is tepid at best Khan knows Kaa is well.... a snake.

Again, neither of them is going to do very well, by MercBlade's own admission. Shere Khan is far more physically capable, able to take on a bear, a panther, and a wolf pack on his own, and Kaa is the only real viable win-con either side has

This should go to Khan
