Blossom while I can believe she can just straight up fly back to Earth, Dot would be there in a moments notice before she could figure that out because Toon Power.

Blossom would have much easier time dealing with the aliens. She's too strong for them to even capture her, let alone probe her.

I don't know; the Powerpuff Girls' strength, durability, etc. tended to vary fairly wildly depending on the plot. 

Meanwhile, Dot would never have really been seriously contained in the first place. She would just stick around to mess with the alien some more.
