I can't admit to knowing much about the Xiliens - but it sounds like they needed to trick humans into loaning them Godzilla and co. and then tried to conquer Earth? Is that right? 

I will stick to commenting on Time Lords with that as a view (but obv happy to be corrected) - the technology the Time Lord race has at their disposal places them far ahead of that level. As their name implies, they can control time itself, and in their great wars they actively reversed time during conflicts to change the outcome of the battles. Their weapons can vaporise space, they have mind control abilities and sonic tech that can disrupt brainwaves. 

They should have no difficulty blasting the Xiliens out of the skies and then taking care of whatever is on Earth.

Those would be the Showa Xiliens. In Monster Zero, the Xiliens already had King Ghidorah and they needed to trick the humans to get Godzilla and Rodan.

But if these are the Final Wars Xiliens, the monsters they have are Gigan, Rodan, Anguirus, King Caesar, Ebirah, Zilla, Kamacuras, Kumonga, and Monster X/Keizer Ghidorah.

The Time Lords fought and imprisoned the Great Vampires, an entire race of huge monsters who were pretty much invulnerable (a single one could drain a planets energy). Here is their size comparison against a Dalek space fleet.

They should be able to overcome the few monsters the Xiliens bring to the party. And their advanced technology means that they can manipulate both space (e.g. they have moved the entire earth before) and time so will have the advantage in most scenarios.
